I got a 2FA message and I checked the message on my iPhone. My M4 MBA running Sequoia still shows I have a message. I have gone to Messages >>> Settings >>> iMessage tab >>> Sync now and nothing happens. You can see from the image below that it still shows that I have a message. The only way I can get this to update is to deregister iMessage on my Mac and then reregister it again.

I've had this problem for a quite some time across multiple macOS versions so it's not something specific to Sequoia. I think this is an issue with iCloud. Anyone else have this issue and know of a solution?

+1. At least on my M3 iMac. I have multiple Apple devices running Messages and they all stay in decent sync -- except for this iMac. Not every time, but occasionally my M4 Mac mini, iPhone, iPad will all display an incoming iMessage several minutes before the iMac sees it. (Yes the iMac is in active use, not sleeping.) This has persisted through MacOS Sonoma, Sequoia, and now Tahoe. I'm at a loss, it's bizarre.

From the Messages menu bar select View --> Spam then View --> Recently Deleted. Maybe there's something unread hiding in there?

No, nothing there. But this notification did go away after I got text for a Costco delivery as iMessage automatically synced. Definitely a bug. I think it has to do with a computer sleeping when the message is received but I'm not 100% sure.
 
I'm not only having issues with proper sync, not deleting sync'd messages, etc., but I'm also having random messages from months ago just appear in my conversation list. I don't receive a notice like it's a new received message, but the message appears. The latest was from mid January 2025.
