I have a Mac Mini 1,1 Core Duo 2006 model.

1,66 GHz
1GB memory
60GB 5400rpm Fujitsu hard drive

I'd like to upgrade it to 2GB memory (2x1GB) and a bigger 200 - 250GB 7400 rpm hard drive.

I don't care about increased noise, but will I have problems with overheating?

The Mac Mini can easily house a 7200 rpm drive with no heat issues. I have a Hitachi 7k200 in mine. Memory upgrades will not affect temperatures at all.

Also, you can run smcFanControl and turn up the fan speed just slightly to offset the additional heat. I upgraded my Mini 1.66 with a 2.33 Core Duo processor. I used smcFanControl to turn the fan speed up a bit, and now my temperatures are even cooler than they were with the 1.66!!

Upgrade away!

What do you suggest?

Leave the hard drive inside and buy an external hard drive?
Or just upgrade it?
 
You can get more external storage for less $$ than upgrading the internal, if that matters.

but if you are going to pop it open to put in more RAM, might as well add a drive
