It shouldn't make any difference either way... if it's the lock-on type of connector, it'll detach from the HD, so you can reuse it with any new HD that you happen to install. Ditto with the ribbon-type connector. It's all very standard.

Funny, but superbad idea. The power consumption and connectors are totally different between 3.5" HDs and the notebook-style 2.5" HDs. You probably will not be able to do this.
 
The hard drive is not connected via a ribbon to the motherboard. It is connected via an intermediate pci board which in turn interfaces with the motherboard.

If you guys download the official Apple Hardware Maintenance Manual in my thread below you will see very clear pictures of the internals of the Mac mini.

Get an external FW drive. You won't notice it any slower than an internal drive.

How much money are you trying to save? I think you are just asking for problems (which translate to money usually) by trying to do this.
 
They make 7200 rpm 2.5" drives, and for almost all applications a 5400rpm drive will be as fast as a 7200 rpm model.
