I've got a machine that needs to be upgraded to 10.7, the only option is a clean install. If I run TimeMachine on the 10.5 machine and backup to our Server can I then restore the Lion clean install or remove select files from the time machine backup on Lion.

No. I would backup all essential data as files (External HDD or optical)

Then perform a claen install

It's long winded, but it IS safe
