With a 4,1 Mac Pro you can upgrade the processor to any Nehalem based Xeon 3500 Core i7 9xx processor. These are only 4-core processors and I would recommend the Xeon W3565 which is a 3.2GHz quad-core for around $300 new.

With the 5,1 firmware you are able to use Westmere based Xeon 3600s and Core i7 9xx processors which have 6 cores. Here I would recommend the W3680 which is a 3.33GHz 6-core for around $600.
