MP 1,1-5,1 Mac Pro Firmware Upgrade ?

I am thinking about flashing my 4.1 Mac Pro to 5.1, I have the files etc to do it unless there are new ones
I do not know about.

Can I just do it with the Mac in situ as in just leave it with all the drives in and things attached ?

In the last couple of months, I have been buying and selling old Mac Pro parts, eventually replacing my single MP 4,1 -> 5,1 CPU tray with a double CPU tray. I bricked my original tray, by getting a bit too heavy-handed tightening down the new CPU. I now find myself with a spare single MP 4,1...
