I am going to take my Mac Pro to an authorized Apple dealer (probably a retail store) since I have a few days which the computer is not needed. What I want to know is how long does it usually take for them to repair it or take a look at it? Should I remove the OWC RAM that I have in there and just leave the factory RAM? Any PCIe slots I have in there?
 
It works as any other product that has AppleCare.

It all depends on the certain Authorized Dealer. My own experience from anyone else than Apple is quite horrible, so good luck with that.

The worst cases I've tried was a G5 work machine that just stood 2 weeks at the dealer without even getting checked and a MacBook Pro that went 36 days before I got it back. I would definitely rather leave it by an Apple Store or call AppleCare.
