Trying to rename a couple files in finder. Sometimes it works and sometimes it doesn't. I can click on the file to bring up the cursor, and the name gets highlighted. Once I start typing however, it just takes whatever I have typed and closes the cursor edit box and I have to start all over again.

It's like I have a 2 second window to rename a file. Even if I click and the cursor comes up, if I don't type anything and watch it the cursor disappears after 2-5 seconds.

If you open a folder in Finder and there are a large number of files in that folder, it sometimes takes a while for Finder to display all the file icons. If you try to edit a file name during this process, you get the symptoms you described. Wait for Finder to fully display all the file icons, then click on the file and press Enter/Return to edit the file name.

What Mac OS X version do you use?

Since when does the problem occur, and what might have triggered it?

Have you tried repairing permissions via Disk Utility?
