There is the Remote app to control iTunes on your mac from your iPhone, but what I would find really useful is to be able to control the playback of my iPhone, whilst it is in the dock, from my MacBook.

Are there any apps that do this?
Or any web based apps?

I was just looking for something like this yesterday. I have all my music at home on my iMac. But I don't want to put it all on my Macbook at work. So I listen to music from the iPhone connected to speakers. But when a song comes on I want to skip, I have to get up and walk to the phone to skip the song.

I googled for 30 minutes and could find anything that would let my Mac control my iPhone. It just get coming up with the new app that lets your phone control iTunes.
 
In iTunes on your MacBook, check the option for 'Manually manage music and video'.

In the drop down menu on the left, under the iPhone icon, there will be a music option. Click that, and choose away.
