So my girlfriend's macbook (2007 I think) recently lost the system folder and would not turn on. So before we tried to do anything about restoring the system folder, we booted it up in target boot mode to copy over whatever files we could get at.

The problem is that the only 2 folders that showed up were Library and Desktop. No documents, system, photos etc. So we had an "oh crap" sort of moment.

My question is, where do we go from here. The computer isn't making any nasty noises, so its not a head crash I don't think, but this is a pretty major loss and so we were wondering what the best options were as far as data recovery goes. I was looking at Rescue and a couple others and was wondering what recommendations you all had going from here.

If it is a filesystem corruption then I think that DiskWarrior is your best bet, if it is a hardware level issue then you would want to try SpinRite.
