I have a rMBP which comes with two USB 3.0 ports. I also have a 2TB My Book (USB 3.0), and a 3TB of the same My Book.

Under system information, it has the max speeds at 5Gb/s, which is roughly 600MB/s, yet when I run tests (Blackmagic) and transfer files, I'm getting only around 100-120MB/s.

Any solutions?
 
That is perfectly normal, as mechanical HDDs do not offer speeds faster than 120 to 140 MB/s, often even less than 120 MB/s. Just because you have a fast interface (USB 3.0) and a slow device (HDD), does not mean, that the slow device will work faster than it is supposed to do.

I see... so the only true USB 3.0 capable externals are SSDs?
