I can hear a drilling noise inside my macbook pro 13" that last for 3 seconds, and then it pauses for 5 seconds, then starts drilling again for 3 seconds...
The laptop runs fine though.

Any idea what the problem may be?
 
Without any additional symptom, it's hard to say. Fans, hard drives, and optical drives are the usual sources of unusual noises.
 
Ok, backing up at the moment.

Should I bring this to the Apple store to get it check out?
This has to be the worst time for my laptop to die if it will die soon ...
 
Same exact thing...

I recently just had the same exact thing start happening to me. Although it is sort of nit-picky one of the reasons I purchased the new line of Mac notebooks is because of its supposed silent functioning. I could use some direction on this as well. :(
