I am about to get a Apple Cinema display soon, and considering my door room desk is not that big, I was planning on standing my MBP vertically behind the display once I get it. Besides the fact that the Superdrive slot would be hard to access, is it bad in any way for the mechanical parts inside the machine to be upright for prolonged periods of time? Has anyone else tried this before?

You will be fine, just don't block the air exhaust. Even the SuperDrive should be fine operating in any orientation (even upside down).
 
i was under the impression that it's horrible if not impossible to operate your MBP closed because of heat issues... am i wrong?

Normally the unit will sleep when shut, but I believe there's a kernel extension that will disable this. If regularly doing processor intensive work, I would leave the lid cracked. Definitely keep an eye on the temp the first few days and be aware of the fans running louder than normal.. no reason to wear them out prematurely.
