Is it recommended to keep calling my Startup Disk "Macintosh HD" or is it ok to change it's name to only "Macintosh" ? Will the name change might do effect if i upgrade to snow leopard?

The reason i want to remove "HD" is because i know it's an HardDrive and in bootcamp, i like to see Macintosh & Windows not Macintosh HD & Windows.
 
i was trying to do the same when i used boot camp, and i remember it not working right. if i remember right, either macintosh and windows was always in CAPS, which annoyed me from a aesthetics point of view. but that might be me being a little ocd

That would be your BootCamp partition when formatted as FAT32 which forces caps. Also a limit to length too- I think it is 11 characters. A BootCamp partition formatted as NTFS does not have those limitations name-wise.

You can call it what you want as long as you are not using Time Machine which uses the HD Name. TM will start again with the Backups as it sees a new computer.
 
Mine's called Quetzalcoatl. If that name won't screw it up, nothing will.
