I am attempting to decrypt a TV Series I purchased using Mac The Ripper. This is different than a regular movie because there are various, unique chapters that can't run together. I am also getting Bad Sectors that MTR says are intentionally there.

How do I extract the individual episodes so I can convert them in Handbrake and take them on the go with me?

what version of mtr are you using? 2.6.6 or do you have any of the new betas, i.e. r14d or r14f?
 
For the chapters, first rip the whole DVD with MacTheRipper and then when you run Handbrake, Handbrake will let you choose individual chapter (episodes) to encode.
