So this is a newly bought Magic Mouse,
I'm not sure if it's the system or the Mouse itself.

Batteries are brand new.

The Mouse got disconnected from time to time, as frequent as 2 minutes.

the symptoms are:
The pointer stops moving, Mouse Connection Lost appear
When I flip the mouse, the working light under the mouse is not lit.
Then I would take out the batteries, reinstall them.
Light lit. Then reconnected.

Is it Yosemite or do I have to return this mouse?

Yosemite and Magic Mouse Disconnects

Having the same problem. As I am writing this reply, the mouse has disconnected and reconnected twice.
 
So far, I haven't seen this issue. I'm using a Magic Mouse, Magic Trackpad, and wireless keyboard. I upgraded from 10.9.5.
 
Yeah, it's happened to me a few times too. It's not my main issue with it though, the lag/stuttering of the cursor if you stop moving it for 3+ seconds is more annoying.
 
Piece of paper under the batteries fixed this for me some months ago, seems the cells are prone to slight disconnects...found this suggestion on the web somewhere and it worked for me.

Place the batteries in the mouse, slide a single piece of paper (say 30mm x 60mm), around the outside of one cell, across under the compartment lid and around the other cell. Replace the compartment lid.

YMMV.
 
Happened to me last week as well. However, since I installed Yosemite, the problem seems to have disappeared.
