I have a magic trackpad and an Apple wireless keyboard that I use in a desktop setting with my MBP. I love them. They work perfectly. Recently, I got a Magic Mouse and a wireless keyboard for another machine (Mac Mini Server) and I have had nothing but problems. Every time the computer reboots, the keyboard and mouse will not function until I re-pair them with the Mac Mini. Any suggestions?

Probably the mini and not the keyboard and mouse. Try another bluetooth peripheral and see if it acts the same. If it does contact applecare
 
I'd try trashing the Bluetooth plist file. If that doesn't work, I'd try SMC/PRAM reset maybe? And as stefmesman said, if all else fails call AppleCare.
 
Watch the Bluetooth icon in the menubar. If it shows no connection, just push the magicmouse button and next a wireless keyboard button. Give it a few seconds, and you will notice the Bluetooth icon changes and shows a connection and you are done...
 
Have got around this problem somewhat with a Mac Pro. Suggested on another forum simply remove the Magic Mouse cover ~ the batteries will not fall out!

Apple is working on a firmware update for the not-so-Magic Mouse to make it more so!
