I just bought a carrying case for my 13" Mac Book Pro. It has two magnet closures. Is this okay?

Yes it is fine. The magnets are very likely not strong enough to do anything to your system.

There are at least two magnets at the top edge of the display of my mid2010 MBP13, about 2.5" in from the sides. I doubt Apple would have put them there if they were going to cause a problem.

Your case should be just fine.
