So I placed my Mophie power station (2018?) version that can charge wirelessly on the MagSafe charger and a part of the logo got imprinted on the Magsafe. I called apple and they basically said that I should only be using MagSafe with iPhone and didn't want to send a replacement. They suggested I may want to call Mophie to see if they can do anything but I won't even bother.

Anyone else have this issue? I am worried that continued use of this charger with leather apple cases could damage them.

Did you try alcohol and a wipe? that looks like a dust imprint. the inner part is rubber so it doesn't look like a ding
 
Nail polish remover works to get stains like that off of Apple Watch Sport bands, but it also seems to remove a protective layer and the band seems to get dirty more quickly after doing that, although you may have already removed the protective layer with alcohol.
 
Apple Support says:

MagSafe Charger contains magnets that might attract debris during everyday use. Brush off any debris from the metal ring before cleaning this accessory.

Unplug your MagSafe Charger from power. Then use a soft, slightly damp, lint-free cloth to wipe the silicone middle of the charging area. Don't use window cleaners, household cleaners, aerosol sprays, solvents, ammonia, abrasives, or cleaners containing hydrogen peroxide to clean MagSafe Charger.
