Mail being weird

I have an iMac and a MacBook Pro, I am trying to make my Gmail account sync on both computers but they dont have the same messages in the inbox. If that didn't make sense: it's like if I were to send 5 emails to myself some would end up in the inbox on my iMac and some would end up in the inbox on my MBP but they all show up on my iPod. Any ideas on what is gong on?
