Whenever I double click an attachment in Mail a copy of that file gets saved in ~/Library/Containers/com.apple.mail/Data/Library/Mail Downloads.

Is there any way to prevent Mail from doing this, or is there at least a way to change the location to a different folder?

... found the answer myself:

I changed in the "General" Mail preferences the setting for "Remove unedited downloads" from "After Message is Deleted" to "When Mail Quits". Now Mail still puts first a copy into the "Mail Downloads" folder but deletes it as soon as I quit Mail. That's good enough for me.
 
Yep - that solution works. You can also always use Automator or Applescript to do something similar but with more control.
