My external IMAP account is playing up in mail. the mails I have sent are no longer appearing in the main 'sent' folders, but are instead finding their way into sub-folders within the account inbox, and it seems to be creating new folders every couple of days.

So, if you go into inbox - IMAP account inbox -, there's a drop down to subfolders as follows:
deleted messagess
drafts
inbox
deleted messages
inbox
deleted messages
sent messages
sent messages

and on and on and on...

Does anyone know why this is happening, and what I should do?

Looks like you need to change the IMAP folder separator character. You'll need to find out from your mail provider what this should be for Mail and then change it in Preferences.
