Mail lost on reboot

Whenever I reboot my Mac Mini, about 2 weeks of email disappear from my inbox in Mail, also the program is no longer in my dock on reboot. I have to rebuild my inbox to get the mail back (still in the webmail account). How can I stop this from happening?
