I'm not sure what happened, but after yesterday's software update whenever I click on a banner from a new mail notification, it now opens the new mail in a modal window. That's really annoying. It used to just switch to Mail and highlight the mail in the main Mail window. How do I stop this?

Yep... same here since the 10.9.2 update and I absolutely hate it. I can't imagine this was something anybody wanted. 
Hopefully someone will find a hidden defaults write command to change this.....it's awful!!! Why would I want to have the message open in a new window?
Or God forbid Apple gives us options to configure these notifications. Like the Safari ones still open in Safari even if your default browser is something else. Apple says that's how it's suppose to work.
