Last night I updated from El Capitain 10.11.1 to 10.11.2.
In my Mail program I have two POP email accounts, which all merge into my Inbox.
Upon the upgrade to 10.11.2, all the message contents from (just) one of those POP accounts, in my Inbox, Sent, Draft, and Trash folders, went missing. Gone. Only the headers for those emails remained. When I tried to delete any of these 'bodiless' emails I would just get an an error message saying the file does not exist. The header would remain. Mail that I received *after* the update was fine; it was only the mail that existed at the time of the update that had the files deleted. Also, mail that was in other custom folders was fine. Only the emails in the Inbox, Sent, Draft and Trash folders (from just one of my two POP accounts) went missing.
I went through 3 Apple support techs this morning. Finally, the 'fix' was to delete that particular POP account altogether and set it up again. So I lost those emails and basically started from scratch. Luckily the vast majority of my important emails were in their own custom folders, safe. Also I had a Time Machine backup from a couple of months ago which I'll be accessing to retrieve some important emails that got deleted.
So: If you have more than one POP email accounts in your Mail program and want to update to 10.11.2, you are forewarned.
