I got my 5S last night, transferred over from my previous for us. Updated to 7.0.1.
On one of my mail accounts, a pop account, it keeps pulling in old messages from months ago and marking them as unread. When I select all to mark and read, it clears them...until the next time mail pulls down messages again. Any ideas?
 
Yea, same thing occurred when I upgraded to iOS 7. It downloaded every single unread e-mail on all of my active e-mail accounts which accumulated to about 10,000. I just hit edit and selected Mark All as Read and that solved the problem.
 
If you are running an email system such as hotmail that does POP mail - POP doesn't sync between devices so if you read on one it still is unread on another device, etc. So if you have a POP email connection the new device is going to the mail server and get all the new mail which is there, and if you only read on your Apple device - they will all be new on server. This is a known POP issue and why most mail systems have gotten rid of POP connections.
 
Settings > Mail, Contacts, Calendars > Accounts

Select the email-account associated with the large amount of "new" e-mails.

At the bottom it should say: Mail Days to Sync

Set it too 3 days.
 
Yes it has to do with imap and pop protocols

Yes, it is a POP account.
However, upgraded my 4s last week to 7.0 and no issues.
Got my 5s yesterday and backed up from iCloud and suddenly the issue "pops" up!?!?
Could it be something with iCloud backup?
I tried the "Mark Al As Read" but when it updates it returns status of all to unread.
