Remember when you press ⌘+Q it completely closed the application? Now Lion may "close" it but keep it running in the background to make it look like it boots a lot faster.

Of course, with this system errors like this come up.
Note the dock indicators.

Actually, the dock indicators are pretty much useless ... they can be turned off, and some apps may have their states reversed - i.e. they are on when the app is closed and off when the app is open ... you may have itunes open.

Look at iCal. I have it enabled. And iTunes obviously isn't reversed.
I went to Activity Monitor and killed the process that gave this popup and the install went fine. Didn't even have to kill iTunes Helper. Perhaps it's another flaw?
