Major problem: Mac Mail and iCloud Mail

Ongoing problem now for several days. Three days of calls to Apple Care without a successful outcome. Followed AC suggestion and did full Erase and Reinstall, full Restore from Time Capsule. Problem persists.

Problem is: When I move emails from Inbox or Sent Items on MBP to archives on MBP the mail remains or quickly returns to Inbox or Sent items, so theres an issue between iCloud and Archives/On My Mac.

Any one else encounter this?

I'm using OSX El Cap 10.11.3
