I have the 13inch early 2015 model. Specifically when I pick it up or apply any kind of pressure to the bottom of the computer there is always clicks and clacks happening. Not sure what it is, is the bottom cover too thin that its hitting the internals? I don't know...

I just want to know if this is normal or if I have a problem...
 
That shouldn't be normal for any laptop, especially for one that doesn't have a spindle hard drive or an optical drive. How long have you had the machine? Has it always made these noises since you first got it?
 
My 2015 15" will sometimes emit a crackly noise if I pick it up from the right corner (below the arrow keys), and occasionally when I pick my wrists up after typing.
 
I think I experienced this (same 13", 2015 model), while it was resting on some kinds of support that was firm but not necessarily completely flat (or maybe it is the MBP that is not so flat either, or most likely both ---it could also be slightly uneven wear on the rubber feet of the MBP). Did not pay bother paying attention...

the sound does not seem to be happening from the HDDs or fan, it seems like its coming from the lower case, any amount of pressure will cause it to give out a "click' sound
 
I had the same issue, tightening the screws on the bottom plate alleviated it.
Was a known issue on the early 2013 rMBP. Mine did it when I got it. The solution was to loosen all the screws on the bottom plate, then tighten them back up, but not too much.

Hasn't made a noise since.

So... is it ok to keep it this way or should I start untightening the screws?

If you can put up with the noise then it's fine to leave it. However......even if the noise didn't bother me, I'd fix it just to confirm that's definitely the issue.
