Im just trying to get my head around how to upgrade my 2011 late MBP.

I run a 500Gb bootcamp disk with Windows 7 and would like to upgrade to two SSD drives. One 512 for W7, another 256 for OSX.

I have read it may be better to have the W7 drive in optical bay as I wont use the OSX features there that the other bay has.

I know I use Carbon Copy Clone for OSX and Winclone for W7 partition.

But what is the best order to make the transition? FYI I will use Crucial M4 I think.

I recommend a Samsung 830 or 840. Bad experience with the M4 and its slower too.

I don't know what you have read where but there is definitely no reason to choose any bay over the other in your configuration. Do it any which way you like. Makes no difference.
