Intermittently my 13 inch MBPr (i7 8GB+512GB) fails to start up after sleep
Can take up to half an hour sometimes as if it is switched off but not able to waken up.
Advised by apple store after they ran diagnostics to shut it down rather than put it to sleep

Please advise any ideas how to prevent this happening ?

Late 2013 MBPr failing to wake up

That's some quite poor advice from Apple.
X feature that is supposed to work doesn't work -> just stop using X feature... Well done.

First, reset the SMC and NVRAM, see what that does, and then report back.
 
This doesn't bode well :( My mid-2009 MBP had a similar issue when I still used it as a daily driver, and Apple never found a long term solution. I would fry through SATA cables having to hard restart it. Since the rMBP doesn't use a SATA cable you should be fine there. I can totally understand your frustration though. You shouldn't have to stop using a standard feature and have that be the only solution.
