I've got an early 2011 15" MBPS with a dual SSD/HDD setup. The SSD is in the optibay. Today, while working, I heard the unmistakeable sound of the HDD powering down, which I guess resulted in it unmounting as well because I got an "improper eject" warning. It killed my VM that I was working in (it lives on the HDD) and, to make matters worse, when I rebooted, all my preferences were gone. The dock was defaulted, launchpad was defaulted, system preferences were all reset, etc.
Fortunately, I image my HDD nightly using CCC, and am in the process of restoring. But if anybody has seen this happen before, let me know in case it was avoidable (in the future) user error.
