I have been messing with the Automator actions and tasks for backing up files and folder. It seems that if you have files that are named the same, only one will be merged over to your save location.

Question:

Basically I have files I back up on an external hard drive and then I have files I always update or edit on my computer. But I don't want to keep having to backup all the files or folder and have lots of duplicates. (It is hard to remember which files have been edited)

Is there a way to compare multiple folder and backup them up into one folder - leaving out duplicates and including files of the same name but different contents? For example you have three files name test.rtf, and you get them backed up as test.rft, test1.rtf, test3.rft. Something like that.
