I need to merge two m4v into one (Ben Hur Disc 1 and Disc 2). I tried QuickTime Pro but when I open Disc 2, select all, copy then "Add to Movie" in the Disc 1 file, Disc 2 is imported minus chapters. It just drops the whole thing into one hour+ long Chapter 40 at the end of Disc 1. Am I doing it wrong or is this standard behavior for Quicktime. Is there a better solution?
 
As far as I know, using Quicktime to combine two m4v files into one .mov container will drop chapter support. The best way to combine multi-disc movies is to use DVD2OneX. There is an option to combine discs. This is what I did for the Godfather Part II and the LOTR extended version trilogy.

By the way, you should post your encoding questions in the Apple TV and Home Theater forum. The folks who hang around that area are really pretty knowledgeable, including some of the guys who work on Handbrake.
