I was just going through my Library and discovered in the Messages folder that there are lots of subfolders, and it seems like there are some of my photos inside the subfolders from my messages.
  1. Can I just delete the top level folder containing all of these images? How will it affect my Messages on my different devices? I synch Messages in the Cloud.
Thanks in advance

First of all, if you want to save any photos that are in your iMessages you need to save them from each iMessage. If you delete the top folder of all your iMessages all of the folders will be deleted and the photos. Afterwards, it will synch with your other devices and they will be deleted too.

So if I log out of iCloud and then if I delete these folders from the Library it should not affect my messages on my other devices?
