Okay, so I'm trying to use Microsoft's new-ish Remote Desktop app from the Mac App Store to control my work Mac Pro from my Macbook Pro.

We use a domain controlled server and in order to use this from home, I'll obviously need to VPN into the network to gain access. Which I have done already.

Now the Apple Remote Desktop app works fine, but other users do not want to spend the $80 for the Apple alternative when the Microsoft one is free.

Please advise on how to set this up using the Microsoft option.

You can't. Microsoft's app is to allow remote control of a Windows computer from a Mac.
Macs have their own built in screen sharing which is based on VNC and is free with the operating system.
