Migration Assistant Getting on My Last Nerve!

Hi everyone
So I've tried soooooo many times to do this, half the time it doesn't find my pc, however its successfully connected twice now. I left it overnight the second time, I woke up expecting to see it completed and it had stopped working halfway through!
So my question is can I just save my stuff from pc to my external harddrive and plug that in and hit transfer, because this is ridiculous. If there are any unwanted viruses on my drive will the Mac find it and block it?

There are no known viruses for OS X; therefore, they'd be useless files.

Thanks. It has literally just started working so let's see if I hit third time lucky. If not I'll just plug in and transfer, it will be 7 hours faster!
