I have a Mac Mini using a 1.5 TB bootable external hard drive. I have used about 1.1 TB. I would like to migrate to a MacBook Pro that has an internal SSD with 250 GB (bootable) and external HD of 2 TB (non-bootable).

Can Migration Assistant be used to migrate data from the single external drive of the Mac Mini to the two drives of the MacBook Pro?
 
No, but what you can do is use MA to import then uncheck the big folders like Music and Pictures or whatever that take the most space. Then migrate to the new MacBook. Then after that just manually move Pictures and Music to the other external drive.
