I'm putting a new boot drive into my Mac Pro and wonder what is the best way to use migration assistant. Should make a time machine back-up to an external drive and use that or can I keep the files on my current drive already in the Mac and just point the new drive to them? (i.e. both drive in the Mac).

Also, I've got my music saved to a 3rd drive (also mounted in the machine) and I have iTunes point to that. How would migration assistant handle these files? Would I be better off copying them back?

No need to create a TM backup, you can migrate the data from your current drive if you want to. Also, no need to transfer any iTunes data. Just hold alt while starting iTunes to select your library.
