What is the fastest way to transfer with migration assistant? Ethernet cable, wifi, or USB?

No difference as far as safest, but wireless will be extremely slow compared to the other two. I normally use a wired ethernet connection.

And how long will it take for say 100GB?

I just did one with about 20GB and it took around 90 minutes... so I would say a few hours for yours.

Verified!!!

I can verify that direct ethernet is very fast. I was trying to transfer using Migration Assistant from a Macbook Pro (retina) to my new 27" iMac. WiFi calculated that it was going to take over 14 hrs for about 25 GB. I used the Cmd-Q to cancel transfer on both machines. Then turned wi-fi off on both laptop and desktop and connected an ethernet cable directly between them (using the lightning adapter for the MBP-retina of course).

Started the Migration Assistant again (did not have to reboot either machine) and the new calculated time is approximately 27 minutes. Thanks to the previous users for helping out!!
