When I minimize a Safari window on my MacBook Pro, it goes to the right side of the dock. When I minimize a Safari window on my wife's MacBook Pro, it goes back into the Safari icon in the dock and I am unable to switch back to it.

How can I set it to minimize so I can open it from the dock again?

Clicking on the dock icon should bring the window up again. You can choose whether apps minimise their windows to the dock icon or to the right side of the dock in System Preferences > Dock.
