Not sure if anyone has faced this! I sent my iPhone (second hand) in for a battery service. The tech realized the pentelobe screws were missing, which was something I did not notice when I bought it second hand couple of months back. Thankfully they agreed to service the phone as the phone was still "stock" and nothing had been changed. I still had True Tone, FaceID etc working.

Could it have been missing from the factory when it was first assembled and stuff ?

I'd say no chance it came from the factory that way. More likely would be a careless disassembly by a person who lacks attention to detail
 
Even if it had third party parts, Apple’s policy is to service it unless it negatively affects the service. There are ways to bypass the service history page by transplanting chips.
