mkv or avi to mp4

I'm trying to get some videos on my iPhone and need to convert some mkv and avi files that I have.

Does anyone know of any good converter for the mac that also lets me control the end quality of the video? I would really like it if the software was also free. Thanks.

iSquint converted my avi files but crashes when converting mkv files...
