MKV to MP4 audio sync problem

Good morning everybody,
I'm having some problems converting some mkv files into mp4 files.
I'm using mkvextract to extract audio and video tracks, and mp4box to mux.
Everything works with aac audio tracks.
With ac3 audio tracks i always have an audio sync problem: after the conversion to aac format, I mux aac audio and video using mp4box, and the video is always in delay. i cannot understand why!
Can anyone help me?
