When MobileMe gets up and running, are you still going to be able to publish a website from iWeb? If so, how do you determine the domain name that it gets?

Yes, you can still publish a web site from iWeb08.
I was just messing around at me.com with my new account a bit ago and under your account settings there is a setup area for a custom domain name. I couldn't tell if you'd be able to use a custom domain for your email, but no doubt they'll allow that at some point.
me.com is down again though, so can't get back in. Here's a screenshot I took:

I can't update my website from iWeb either. I'm a few days behind now.
