I moved my Apple Photos library from my Macbook Air to my new external hard drive. Opened it up, and turned on iCloud, and now I have no idea what's going on. Somehow Pictures wants to reupload some 2000 pictures, while I already have 6600 pictures on there (including the 2000). The size of the library on my hard drive is actually decreasing in size, and I'm terrified that I will have 2000 duplicates when this is done.

And where are all my other pictures? Will they download when the uploading is finished (I turned off optimized storage - one of the reasons I bought this drive)?
 
You´ll be fine. This is normal. It says "uploading xxxx photos" but in reality it´s just verifying them against iCloud. It´ll know it´s a duplicate. Let the process finish.
