I am using iCloud Drive and for some reason all my documents automatically appear in the blank documents folder without the "document" icon on top. It also shows the wrong "Documents" folder (the empty one) in the iCloud section of the FINDER side menu.
If I try to delete the empty folder (with the documents icon on top), it just appears again after a while.

Any idea what's going on and shouldn't the folder with the "document" icon on top be actually the native Folder made by Apple? I don't understand why everything appears in the blank folder in the first place.

You've chosen to have your Mac's Desktop and Documents folders in iCloud. Those are the top two folders in your screen shot. When that was enabled, the contents of your Macs Desktop and Documents folders ought to have been uploaded to those folders. You should not delete those folders, as they represent your Mac's "physical" Desktop and Documents folders. That's why the folder comes back if you try to delete it.
