Hey there,

I've been using my MacBook Air M1 with an external Magic Keyboard and a Logitech MX Master mouse quite a lot lately.

However I'm still experiencing lots of randon stutter when using the bluetooth mouse.
I've already disabled iCloud handoff which seems to have an impact, but doesn't really help unfortunately.

Is there anything I can do about it?
I don't want to have to plug in an external USB dongle all the time.

If you search on Logitech website you will find an army of users with the same issue. You can try install Logitech Option+, then simply wait for Logitech update driver and app to be Apple Silicon native. Handoff should not be related.
You just need to be patient.
You can also try to reset bluetooth module clicking BT icon in control center with shift+option pressed

The problem isn't with Logitech in this case, the problem is with Apple. Apple's Bluetooth stack is utter garbage and only works reliably with other Apple devices. And even then sometimes it doesn't, see the Magic Mouse vs. M1 debacle. Trying to connect a non-Apple device via Bluetooth? Good luck, you're on your own.

I have an MX Master 2s, and the last OS that had a working Bluetooth stack was 10.12 until Apple managed to break it by fixing a bug through backporting High Sierra's Bluetooth stack to Sierra. Ever since it's been completely unusable on all my Macs with non-Apple devices, be it a MacBook Pro, a MacBook, the latest M1 Air, or an iMac, and I've reverted to using the included dongle.

TLDR: forget it, it's not worth your effort. Apple doesn't care because they want you to use their own devices for the "best experience" and Logitech doesn't care because the Apple market is a niche they are milking for what it's worth with minimal effort.

I have the same Logitech mouse and keyboard, and got rid of the stuttering by using the Logitech USB attached dongle in my M1 Mini. Simply plugging it into one of the USB-A ports wasn't enough - I had to add a USB attached hub and plug the Logitech USB adapter into the hub, but it's totally resolved any stuttering for me.
 
I've had that same problem. I got rid of it two ways:

1.) As mentioned, I had to use the dongle.
2.) I downloaded the most recent Logitech Options.

I haven't used my Logitech devices on an M1 yet, but I do have an M1 iMac and do plan on replacing Apple's mouse with another MX Master. Hopefully that issue won't persist.
 
Logitech + Mac + Bluetooth = some problems are to be expected, at least in my experience.

I just use the dongle for my MX Master plugged into the right USB port on my wired Apple Keyboard. It's one of the reasons why I still keep my wired keyboard, having a USB-port 15 cm from the mouse is perfect!
