It took me two tries, but I upgraded to 4.1 and kept the 1.59 baseband using pwnage. I already had my SHSH blobs saved (4.01), so I was in good shape if I wanted to downgrade to an earlier iOS.
The first try, I wasn't very careful. I didn't make sure that I unchecked the activation box (I'm on AT&T) and I tried to install packages that weren't necessary to the phone. When I installed the custom firmware, no signal showed up even though I'm on AT&T. Since I couldn't be sure that I unchecked the activation box and the other little things, I figured that I had screwed up.
I ran pwnage again and made sure everything was kosher. My five bars showed up and facetime worked (I turned it off and on to be sure). Also, I decided to not restore from a backup this time. Although it'd be convenient to use the backup, I decided it was best to make a clean break.
I used the latest pwnage 4.1.2, which may be why I haven't encountered any error messages or facetime issues. I will still need to test facetime at an apple store for final verification that it works.
