The last thing I did was update transmission to 2.0 then couple mins later clicked on itunes and poof its gone. It doesn't show up in the command tab either.

Well, first you need to close iTunes, before you can drag it off the Dock. If it doesn't show up with Command+Tab, then kill it in Activity Monitor. If none of that works, try logging off, then back on.
